I really can't remember *exactly* how the stock air cleaner box mounts on top of the Webers, but I seem to recall (??) there's a gasket on top of each carb that the air box base sets on??  How about just double up those gaskets to raise the airbox just a tad to see if that releases any linkage binding?  I imagine there's clearance under the decklid to add one more gasket thickness.
 
Just a thought.....
